High Performance Thin Layer Chromatography (HPTLC) is a modern analytic method for high throughput quantification of various plant compounds. In the scope of this project a HPTLC methodology for amino acids was developed for wheat grains. Nine cultivars derived from different breeding programs were tested under organic and conventional farming conditions in the long term DOK trial in Therwil Switzerland for two years. Under organic farming conditions the content of isoleucine and glycine was significantly higher than under conventional conditions, whereas the opposite was true for phenylalanine. Significant cultivar effects were detected for the content of the amino acids Glycin, and Phenylalanin. For Glycin, Threonin and Phenylalanin significant genotype x crossing system interaction were detected. Organically bred cultivars revealed higher Glycin, Cystein and Prolin contents than conventionally bred cultivars, although it has not been selected for amino acid content. This confirms that the selection environment and breeding techniques can have a great effect on product quality.
